Following the destruction of Happy Hogan's condo and the death of his Aunt May at the hands of the Green Goblin, Peter Parker took refuge on the school roof where Ned, MJ, and two variants of himself found and comforted him. Peter then led everyone to the high school science lab to work on cures for the universe-displaced villains. While Peter-One worked on repairing both the Particle Accelerator for the supercollider that transformed Flint Marko into the Sandman and the Electricity Siphon for the accident with Bioelectric Eels that transformed Max Dillon into Electro, Peter-Two worked on creating an anti-serum for the Goblin Formula that transformed Norman into the Green Goblin and Peter-Three worked on creating an antidote for the Lizard Serum that transformed Curt Connors into the Lizard.
Later, during the final battle, the Lizard attacked Ned and MJ through a portal linking the Statue of Liberty to the science lab after Ned couldn't get it to close. The Lizard partially wrecked the science lab before Peter distracted him, allowing Ned and MJ to flee through the portal. The Lizard chased them back through the portal which Ned finally got to close.

- As revealed in Spider-Man: No Way Home, the school roof acts as a place where Peter-One goes to get away from everything, similar to the top of the Chrysler Building for Peter-Two and the Empire State Building for Peter-Three.
